It's basically the same as how the Chinese tended to deal with
invasions from outside...  get 'conquered', and in the course of
ruling and dominating the people, the conquerors became
indistinguishable from the rest of the population, probably within
two or three generations at most.

Besides, considering that there have apparently always been
spontaneously appearing witches and wizards in muggle society, it's
hard to consider it an obvious genotype for the purpose of
considerations of genocide.   It would be similar to trying to commit
genocide based on a voluntary choice, such as whether or not to be a
Baptist, or to be an observant Jew.  What are the objectively
distinguishing characteristics or a sleeping wizard, as opposed to a
sleeping squib, or muggle?  Or as another example, how do you
distinguish people with perfect pitch, or sensitive tastebuds?

The distinguishing feature between a sleeping wizard and a muggle is that
you've previously caught the wizard doing magic. The squib is merely a
wizard relative you have not yet caught doing magic, but he's potentially a
wizard too, just better at hiding it. So when you go on your crusade to
stamp out magic, you don't just kill the wizards, you kill their families as
well - because they're most likely wizards too, you just haven't caught them
doing magic.

After all, since magic is hereditary, the "muggle" couple with the witch
daughter are probably just a pair of wizards in disguise, aren't they? Where
there's one, there's always more, or at least that's how it always goes in
real life. 

Also, in the real world, in how many of the last millennium's recorded
attempts at genocide or ethnic cleansing were the targets truly genetically
distinguishable from the perpetrators? Genocidal mobs aren't concerned with
facts, they'll kill you because you aren't one of "them", defined as not
including you...
