Now this is the kind of thing fanfiction is really for.  As I understand 
it, Haruna's alter ego in the series just kind of disappeared after she 
used it to break free of Ino, and I thought that was a pity since it was 
the most interesting thing about her.

Actually, Inner-Sakura made a re-appearance in Naruto Part II, but only for a moment.  

The specific event was when Naruto started lipping off to Tsunade. Sakura threw him into a head lock, while inner Sakura commented how he (Naruto) didn't know how horrible Tsunade could be. 

It seems that Inner Sakura is still around, it's just that they're more... in sync with each other, so she comes out less. Sad really, it was one of her more interesting character traits.
