No, he is on his own side.  Like everybody else.  The Pilots/NERV are just
the most convenient way to get that done, for the moment.  When they cease

He summoned the base back, putting stuff here and there where it would do

off the floatie beasties, then fished them out of the rubble and is in the
process of doing something to heal them up, not really noticing or caring
that it would also kill of any human personnel present - Ritsuko probably
survived, maybe the polits' guards depending on how robust their
construction was, but anyone else in there is now army toast...

Well, that's my guess, anyway. Given that Shinji had his wierd

dream-construction-contest, and the others got their funky weapons from a
dream, and given who's the Lord of Dreams and all. Of course, that begs the
question of what exactly he/it wants to get in return.

Good guess, and almost right, but you're thinking too much like a human, and
not like the Lord of Dreams.  Why would you want someone to know the
ingredients for Third Impact?

What does he want?  Considering the Stars Are NOT Right, he's doing a Greta
Garbo ('I want to be let alone').   He can wait, he knows he'll win
eventually, he doesn't have to win today.
