The various pokemon all look largely the same, some have

how about:
#1 - An ancient civilization developed the pokemon through

insurrection shortly after the development of the Officer
and Nurse series, done by pokemon who had evolved to a Final
Stage. This is where that "pokemon worshipping" civilization
came from. The civilization eventually fell because the
pokemon couldn't evolve on their own.
Slowpoke evolves on it's own. Bulbasaur's evolution is an annual
thing, and depends on them being in the right area at the right
time, not their fighting experience. Evolution stones occur
naturally, and don't require battles.
The Tournaments, pokemon battles, and related bits are
devised by these secret rulers - seeking to continue to
evolve FS pokemon and eventually find another method of
evolving and breeding pokemon.
Using a crossover or author-insert character, as no one in
the series would think of it (products of their paradigm),
someone starts asking the right questions. Which gets the FS
rulers moving to stomp on the questioner and/or get them to
unravel the riddles they haven't managed on their own.

oh well, just a thought that occurred while doing laundry
(if someone figures out the connection between evolving
pokemon and ironing shirts let me know, cause otherwise i've
got *no* idea where these came from.)
Ideas form randomly. It was probably collecting idea fragments in
your head since the start of the Pokeabuse craze, and reached
critical mass at that moment.
