Of course not. Ryunosuke/Ryutaro refers to himself by name.

environment as well. This is what Mihoshi and 
Kiyone would call him.

Actually, Mihoshi and Kiyone simply call him 'Android MB 1124'.

Ryu-kun is what his friends and family would 
likely use considering his age. [His mofher 
would probably use Ryunosuke-chan, since she 
still sees him as a young boy.

She does. As for his pop, he uses 'Ryu-san' to act buddy-buddy with his son
(note the OAV series).

Underclassmen [in school would use 
Ryunosuke-sempai, and people who are socially 
inerior [Ryu talking to his father] would use 
the title -samma. 

I prefer to use 'Dad', myself. It's simpler.

It should be noted that Kun is masculine and 
would not be used by a very feminine character 
to reffer to another girl. It is by no means 
exclusively male. [Tomboys, boys referring to 
female friends.

Yup.

-Chan is also used as a term of endearment 
towards a member of the opposite sex, a 
sibling, or a pet.
In relationships [i.e.dating] the male would 
use -chan and the female would use -kun 
[common] or-chan [uncommon].

As mentioned previously, the Ryu-san/Ryu-kun distinction is a rather feeble
attempt to hide Ryunosuke's identity. (It seems to work on everyone,
though, except...) Um... If I recall correctly, the honorific '-sama' is
not used at all in the fanfic.

My depiction of Kyusaku calling his son 'Ryu-san' has its roots in the OAV
itself - I know it's a bit out of place in normal usage, but it's a little
quirk Prof. Natsume is known to have.
