First of all, lets start with something i noticed.

Okay, on with the idea.
First premise: There are not -real- Nannichuan/Nyannichuan. they were
fabricated by the matrix to compensate for a bug in the system where
someone's gender inside the matrix is different from theirs outside the
matrix.
Makes sense. Ranma being a tomboy may have a male concept of herself.
Draft Scene 1: "RANMA, Package for you!"
It's a Cel phone. --Ring-- "Hello, Ranma." "you know, you sound a lot like
Keanu Reeves." "i get that a lot. Anyway, go under the bridge you always go
to, the [don't know the name] bridge, i'll be waiting, i have something very
important to show you"
How serious do you intend to make this?
This seems pretty silly (comparison gags). If you intend to go that route, I'd
probably drop the story after the first few pages.
Jokes where people compare Kasumi and Belldandy make me gag.
Scene 2: Rehash of the first scene between Morpheus and Neo, only with
Neo/Ranma. As can be expected, Ranma takes the Red pill.
Oh... you just want to redo the movie with Ranma characters? Never mind then.
I was hoping for something original.
Scene 3: Room in basement of an abandoned house. Rehash of the cool scene
where the mirror covers Neo, only with Ranma.
Ranma wakes up from the Matrix, only to see that he's a Girl. he thinks
nothing of it, since he's in a vat of a cool liquid.
Ok... this is more like it.
Funny line: When Ranma is brought onto the Nebuchadnezzar [the ship they're
on], Neo looks at Ranma, who is obviously still a girl [she never
was -really- a guy.] "Well, this is unprecedented."
Don't you mean Morpheus?
"I'M A GUY DAMMIT!" *Splashes hot water on herself*

ppl have done fics where ranma gets stuck as a girl. i'm doing a fic where
ranma never was a guy.
You may want to consider a different tack.
Instead of simply rehashing the movie, you may want to consider making this a
sequel to the movie.
Imagine Ranma (with his impressive martial arts) learning to open his mind from
Neo AND Morpheus. That would make another fantastic warrior against the
agents who have no doubt realized that the current set of rules aren't good
enough and have
upgraded themselves to try to keep up with Neo.
Since the average member of the human resistance already has little chance of
escaping the agents, what are their odds against super agents.
The heros need another super-hero if they want to stand a chance.
Between you and me, I would much prefer to read an original story in the place
of a boring rehash with a poor attempt at anime comic insertion.
But maybe it's just me.
