The Tokyo-3 Geofront was built in a cavity at the top of the Black
Moon, Lilith's egg, which during Third Impact was pulled bodily into
space.  The NERV bridge crew mentioned this before they dissolved
into LCL.  All the souls of humanity were absorbed into the Black
Moon as it floated between the Uber-Rei's hands, until it blew apart
and formed the red ring (of S2 engines?) around the Earth.  There's
probably a huge water-filled crater on the coast of Japan, but
anything that remains of NERV headquarters would have to be in orbit,
along with the ring and EVA-01.  (What happened to them, anyway?)
