The N2�s are many things, but a nuclear weapon is not one of them.

Maya: Nobody knows. Hideaki and Sadamoto never saw fit to explain them
to us beyond what N2 stands for and that they blow up real good.

It may not be a nuclear device but N2 mines still emit a EMP.
In the first episode when they detonated a N2 mine on the third Angel 
all the equipment in NERV HQ was knocked out for a while. I distinctly 
remember someone saying "the Magi are still recovering form the EMP" 
or something like that.
