That's what i was thinking of when i wrote this.

Ritsuko = Asuka
Asuka = Ritsuko
Kaji = Rei
Rei = Kaji

I had originally though of it as Rei being Shinji's sister, who was put in
the custody of their mother when Gendou and Yui split. Now, Gendou died at
the second impact, right after pushing Shinji into the lifepod, while Yui
survived to create the MAGI, and meet her son again, before killing
herself. 

This would make Rei = Ritsuko, and Ritsuko = Rei. It would also allow for
the continuance of Rei's somewhat cold demeanor.

This would, of course, have Kaji = Asuka, while Asuka = Kaji, the old
flame of Shinji, returning from germany with the second children.

This setup would seriously mess with the "Three Stooges" setup among the
children, since Misato would probably try to make friends with Ritsuko and
Maya, much to Ritsuko's... puzzlement, and Maya's secret delight, since it
would give her a chance to get closer to Ritsuko, which she would probably
have had a crush on for a while. Or, we could have Maya with Touji's part,
and have her angry at Misato for some accident during her first fight in
unit one...

Meanwhile, Makoto would develop feelings for Misato, while Shigeru would
be generally ambivalent. Or, he could have Touji's situation, but
not be able to act on his anger, because Misato is a girl. Makoto would of
course react negatively when Kaji arrived, while Shigeru, being the
easy-going guy that he is, would probably get along pretty well with the
second children.

Of course, you way is workable too, and intriguing, because it would
maintain the general tension levels among the pilots that existed in the
original series, though in different ways.

I wonder how the relationships would work out then...

Maya = Hikari
Hikari = Maya
Kensuke = Makoto
Makoto = Kensuke
Toji = Shigeru
Shigeru = Toji
etc., etc.

Just be careful about sleeping arrangements?  It *couldn't* be
acceptable for Misato (14yrs) to room with Shinji (29yrs).

Hmmm... of course, since Misato forced them on Shinji, she might just as
easily do that again...
