Only have a question, shouldn't that be several entities?

There only needs to be 1 master entity in control of the program. In
essence, this entity would be more powerful than all the dieties and demons
combined.

Some things you should be aware of however,

The program created a generator which powered the Holodeck and it also

created
another Holodeck inside.
     The second Holodeck contained a entity which understood
how to control the computers which operated the Holodeck.<<

This second holodeck seems redundant to me. At this point, the generator and
the entity alone would be enough for the rest of the fic.

A being was observing the contents of this

Holodeck and manipulating the controls of it. Deciding that
this was the correct point, it entered the Holodeck and began to interact
with the contents.<<

Tell me, is this the same entity that created the Heaven simulation? Because
if it isn't...

This reminds me of the episode where Dr. Moriaty tried to get out of the
holodeck on the Enterprise. That was also the only episode where the series'
creators appriciated the difference between a program and the output of the
program.
