  Let's stop at these reasons for his dream.  Other reasons concerning the HCP
  and Third Impact have separate motivations that don't concern his dream.

  We must remember that Gendou was not there concerning the HCP from the start.
  It was Yui who indroduced him to Fuyutski concerning the matter.  Gendou was
  later convinced that SEELE's plan was not a good one.

  Ok.  I think this reason for changing the HCP is unfounded.  I think he would
  have been with Yui regardless of whose scenario was followed.  Gendou was
  convinced that SEELE's plan was not a good one before Yui's disappearance.

  This is for the most part correct.  I did make a few changes to your idea
  though.  I think people are quick to judge him right from episode 1 and hold to
  that idea throughout the series.  Anno does not explore the mind of Gendou like
  he had done with the other characters.  If he did, I think Gendou's character
  would recieve more sympathy.
