That's where the Black Moon Family came from, the people who left Earth
rather than stay under Serenity's rule.

What about the differnet religions (Christianity and fundamentalist Islam
come to mind) that perhaps are a wee bit *opposed* to worshiping Serenity
as a Goddess? And if humanity has spread throughout space by then--I find
it hard to believe that we'll *still* be all on the same planet--how is she
gonna gather them all under her control?

The Earth freezes over for most of that 1000 year gap according to the
Manga, so no, Humanity hasn't gone anywhere.

Nor, to my understanding does it state that anyone in the future worships
Serenity.  She's the Queen, but then Victoria was a queen and no
worshipped her.  (I hope)
