Yes, he drinks coffee; from the AnimEigo liner notes to "Episode 26,
Story 49: 'Ten's Love'":

 At [the Pigmon cafe], Ataru orders "Two extra-large American coffees."
 American coffee is just that: coffee that Americans drink. It is
 weaker than normal, Japanese coffee, which it itself weaker than
 European coffee.  Also, the word Ataru uses to mean "extra-large",
 "oomori", is usually used to refer to extra-large portions of food,
 not drink.

I have this vague impression that he drinks tea as well (I'd probably
remember if he *didn't*, since that would be unusual), and as David
Johnston pointed out, asking a girl to tea is one of his standard
pickup lines (about his mildest).
