As for SM... maybe perhaps you're not quite looking close enough?
As far as I know, at least -one- 'evil' person isn't presented as
fully evil; my information may be wrong on that.

There are quite a few, actually.  From what I know, I can name: 

Nephrite 
Ail and Ann
The Black Moon Sisters
Professor Tomoe
Galaxia

All of these seem utterly evil at the start, but are later revealed not
to be as evil as initially thought.

On a related note it will be a while before my SM fanfic (tentatively 
titled "Comet Passing") comes out (I still have to work on Lightsphere 
and My Past, My Future), but the "villians" in that story will be 
acting as they do for a reason - to save their home planet.
