saying this happens after the last manga, or after the OVA-version where 
Miyaka and Tamahome are separated?

Well, either, actually. Basically, Tamahome is separated from Miaka after
Suzaku beats Seiryuu, and Nakago gets what's comin' to him.

3. What's the deal with the ending?? I am a bit confused about that too ^^;
The ending being the two paragraphs with Mi-chan and the frog.

Ah... you kinda have to know that So is Tamahome's real name... /me was too
lazy to think up another... anyway, always together forever kind of thing,
w/reincarnation/cycles...
