My role-playing group is having a day of "conspiracy games" soon and I was
"persuaded" by some of the people there to run a conspiracy game using the
Bubblegum Crisis RPG.  The problem is, my brain's fried after a hard week of

Well, it depends on what kind of characters your group ends up playing.

If they play the KS, why not take that story idea someone else posted
earlier, where the battle between the KS and GENOM was really the private
war of two individuals. The trick is to pick two people not immediately
obvious. That person suggested Nene and Madigan, but if someone is actually
playing Nene, that might be kind of a stretch. (Unless you're comfortable
with intra-group subterfuge, in which case it could be fun!) If not Nene,
my next choices would be Dr. Raven or Fargo. (Fargo might work well
actually. He seems set up to be a good manipulator.) The mechanics of how
you actually want to set up the adventure depend on the time frame you have
and what flavor you want. For instance, if it's a 4-6 hour one-shot, set it
up so that the KS find some sort of hint of the true struggle after a
completed job, and the adventure would be to explore the ramifications
behind said clue. Have the "final encounter" be with Madigan, where it's
revealed that the clue was placed expressly to set up the encounter, and it
was all the part of Fargo's "endgame" to finally beat Madigan. The actual
nature of Fargo and Madigan is up to you. 

If your characters are ADP Investigators, then you've got built in
conspiracy ready and waiting, which is : The ADP are ineffective, and
(gasp) were planned that way from the very beginning. Have your characters
find evidence of this, and the adventure becomes exposing the corruption in
the ADP. Take some pointers from the X-Files and you're set.
(Mulder,Scully,etc. - Your characters. Chief Todo (Y'know, Leon's boss, the
guy he screams at all the time) - Skinner. Powerful figure orchestrating
conspiracy and corruption - Cancer Man. You get the picture.) I really get
into police drama, so I kinda like this one. Have your characters walk the
fine line between seeking the truth and alienating the rest of the force.
Get Internal Affairs involved (you could even break the cliche by making IA
full of decent, honest, hardworking people.) Make sure it reaches the high
places, and get politics and GENOM involved. (Having it all go back to
Quincy is a little tired, but I'd definitely make the Cancer Man-wannabe
somewhere high up in GENOM.) You could make this last as long as you want,
it works as a quick one shot or an extended campaign. If you don't take
this, *I'd* be tempted to do something with it.
